APICURON: a database to credit and acknowledge the work of biocurators

An ELIXIR Italy paper
APICURON is an open and freely accessible resource that tracks and credits the work of biocurators across multiple participating knowledgebases. Biocuration is essential to extract knowledge from research data and make it available in a structured and standardized way to the scientific community. APICURON collects biocuration events from third-party resources and aggregates this information, spotlighting biocurator contributions.

Computational deconvolution to estimate cell type-specific gene expression from bulk data

Computational deconvolution is a time and cost-efficient approach to obtain cell type-specific information from bulk gene expression of heterogeneous tissues like blood. The estimation of cell type proportions/abundances is widely studied, but less attention has been paid on defining the cell type-specific expression profiles. Here, we address this gap by introducing a novel method Rodeo and empirically evaluating it and the other available tools.

Updates from Platforms

New release for BridgeDB, an ELIXIR-NL resource

ELIXIR Recommended Interoperability Resource, BridgeDb, has seen a major Java library release. Major changes include: support for compact identifiers (an identifiers.org standard) and secondary identifier support.

The webservice has been running this version for some months now and the BridgeDbR BioConductor package has been using it too. The new BridgeDb Webservice also has initial support of Complex Portal identifiers for SARS-CoV-2 complexes.

Galaxy Europe integrating SARS-CoV-2 data from COG-UK

Making use of the open, raw sequencing data in the COVID-19 Genomics UK Consortium (COG-UK) and the Viral Beacon, Galaxy Europe have developed an automated pipeline to pull and process COVID-19 data. Variants are automatically called and data is shown through an interactive ObservableHQ instance.

EOSC Enhance is launching an open survey targeting the entire EOSC community, to look more closely at individuals who create EOSC, understand who they are, where they come from and, most importantly, what they need in their everyday (research) activities; expected enhancements that can be introduced in the next Portal release in autumn 2021.
