SpatialData: an open and universal data framework for spatial omics

A BioHackathon paper

Handling uni- and multi-modal spatial omics datasets remains a challenge owing to large volumes of data, heterogeneous data types and the lack of unified spatially-aware data structures. Here, the authors introduce SpatialData, a framework that establishes a unified and extensible multi-platform file format, lazy representation of larger-than-memory data, transformations, and alignment to common coordinate systems. SpatialData facilitates spatial annotations and cross-modal aggregation and analysis, the utility of which is illustrated via multiple vignettes, including integrative analysis on a multi-modal Xenium and Visium breast cancer study.

Mobilisation and analyses of publicly available SARS-CoV-2 data for pandemic responses

An ELIXIR-CONVERGE paper

The COVID-19 pandemic has seen large-scale pathogen genomic sequencing efforts, becoming part of the toolbox for surveillance and epidemic research. This resulted in an unprecedented level of data sharing to open repositories, which has actively supported the identification of SARS-CoV-2 structure, molecular interactions, mutations and variants, and facilitated vaccine development and drug reuse studies and design. The European COVID-19 Data Platform was launched to support this data sharing and has resulted in the deposition of several million SARS-CoV-2 raw reads.
