AOP-networkFinder
A versatile tool for the reconstruction and visualization of adverse Outcome Pathway networks from AOP-Wiki
ELIXIR Toxicology Community
The AOP-Wiki, a knowledge database for Adverse Outcome Pathways (AOPs), requires an efficient way to present an overview of its content for the reconstruction of networks by experts in a given domain. The researchers have developed the AOP-networkFinder, a user-friendly tool that retrieves AOPs of interest, allows network generation and cleaning, and finally visualizes networks built around the retrieved AOPs. The tool constructs AOP networks by connecting AOPs that use the same Key Events (KEs) in a versatile but controlled manner. Genes related to these KEs are also displayed. The constructed networks can then be exported as images or to Cytoscape for further fine-tuning and statistical analysis.

MOBIDB in 2025:
integrating ensemble properties and function annotations for intrinsically disordered proteins
An ELIXIR Italy paper
The MobiDB database aims to provide structural and functional information about intrinsic protein disorder, aggregating annotations from the literature, experimental data, and predictions for all known protein sequences. This paper describes the improvements made to the resource to capture more information, simplify access to the aggregated data, and increase documentation of all MobiDB features. Compared to the previous release, all underlying pipeline modules were updated. The prediction module is ten times faster and can detect if a predicted disordered region is structurally extended or compact. The PDB component is now able to process large cryo-EM structures extending the number of processed entries.
